Two accounts

I have two email accounts under one Mail app. I want each account assigned to two different Salesforce account (two separate sister company), I paid separate monthly fee for both, got two separate addresses from iHance. But if I create the rule, it will have to be in the same Mail app, where one rule is already existing for iHance integration for one of my email, will this create problem, or will each rule work as separate rule for each email. Sorry if this makes your head spin.
